Software for 99 Jeep

Well I put together Jeffs circuit board and attempted to use the VAG-
COM software. I plugged it in to my 99 jeep and it found the ECU and
said the program should work (am quite sure the hardware is working
right). I proceded to try to look at trouble codes and other data
and did't have any luck. Can someone out there give me some clues
about what to do next. I don't mind writing my own code, but I do
need some help getting started. Are there any other software
packages out there that I can try? Any help is welcome.
